To ride on top; you can use Custom Collision piece(s) and/or invisible objects set to Collision Response.

To ride under; select the rider, open the menu, select the Vulnerability (maybe it's Invulnerability?) box. And if need be, increase the weight of the bike so it doesn't just backflip when you accelerate

is this the only way to get him to ride on top of the water?

Maybe turn the rider's buoyancy up slightly so he doesn't sink so much? Can't think of anything else.

Buoyancy isn't great though- it makes things bounce too much on the water which can be annoying.

Can't you just use some invisible planks set just under the surface to get the appearance of riding on the surface?

I would use the Custom Collision pieces, as already mentioned. Not sure how it'd get much more simpler than that, considering all Water Planes are flat and you can increase those collision boxes to a massive size!
