Depends what you consider "bad men".
An obvious one:
The Empire Strikes Back
Others:
Natural Born Killers
Arlington Road
SAW
Seven
Rosemary's baby/The Astronaut's Wife
The Thomas Crown Affair
Easy Rider
There are also movies where you're pulling for the bad guy, like Butch Cassidy and the Sundance Kid, or ones where the bad guy is defined by whose eyes you are looking through, like I Am Legend. Or movies where everyone is a bad guy, like Rock'N'Rolla.

Seriously, you look at the way the gorgeous girls are abused by Christians, and you'll despise the cross for life.

The bad guys dont win nearly enough
It would be nice to at least have the possibility of it. Would make so many movies better. Compromises aren't always bad though. Where the bad guys achieve something, as well as the good. Gladiator is one of them.
