Hey everybody I contacted Ubisoft Support (and posted on another thread with same issue). I was told there was nothing they can do and there no getting around it! Sorry to all my fellow 100% completists out there! They said by looting the chests b4 on the recon mission, it interupts the "flow of conciousness" (guess thats a fancy word for the game's programing). 100% completion may be impossible without a new game replay. But at least you can say you did everything you possible could!

Basically, if you complete the first mission (where you recon the camps) and loot the chests they're forever registered as looted. When you try to complete the second mission (clearing the camps) you need to both kill all soldiers AND loot the chests for the game to register the clearing of that camp. If the chest are already registered as looted there no way to re-loot them and finish clearing that camp.

Ubisoft suggested that if you have a PS+ or Microsoft Cloud backup save, you could reset the game to before those missions. Otherwise it means playing a new game. Thats it! The cant (or won't) patch it.

Sorry to give everyone bad news, and sorry this comment was SO f****** LONG! If anybody knows a solution just post it please!
