I have been doing Cardio for some days, and I swapped to the arms program. I went back to the Cardio and it seemed to have remembered what I had done as it started the program in the same place...

Yes, you need to complete your program so it will save your progression.

This means that I need to 12 sessions in a row of Arms Buster for the program to acknowledge that I have done anything?

Since all 12 sessions of Arm Busters is the same and you don't get anything at the end for doing it, the saving progress is pretty worthless as you will still lose any credit for having done those 12 sessions the moment you do something else. The game doesn't keep track of anything you have previously done other than for unlocking new exercises.
