I think there are actually four files per profile: 1.save, 1.save.metadata, 2.save, and 2.save.metadata. One .save file is small while the other contains most of the data. If you create another profile you get another set 3.save, 3.save.metadata, 4.save, and 4.save.metadata. I also have 5.save and 5.save.metadata that seem to have been created when I lost Internet access and it couldn't sync.

Some say to disable online storage and save locally, but It made no difference to saving and I lost about 16 hours of gameplay. I made contact with Ubisoft support and their replies and fixes seemed to be a "stab in the dark".
They seemed to think I was the only one who had a problem. Then, after following all of their suggestions (with no end to the problem) they said it may be due to SpyBots port watching activity and since uninstalling and deleting all traces of the program, I have not had the problem.

So if I want to create a save backup i just need to backup the "4" named folder right?
Here is a twist I can't find specifically mentioned. I am playing Session 3 - never had an issue. My wife was on session 1 and has repeatedly lost hours of play, the twist is she played and logged off, played the next day (starting from where she finished the previous day) she then plays for several more hours and logs off. The next day when she logs back on she has gone back to a point even earlier than the successful save two days previously.
What happened with mine is I went offline from the uplay launcher. After playing probably 15 hours or so, and going from not even halfway through the game to almost being done, I went back online to spend the new achievment points i got (i still have the achievement for making it 3/4 of the way through). when I went back online, my save game reverted to what it was when I went offline. Apparently the cloud decided that it would replace my save games with the cloud save games instead of taking the saves from my computer and uploading them. Which is the exact opposite of what a freaking cloud is supposed to do. All I know is I'm pissed. One second I'm in Romagnia with like 15 squares of health, and the I log back in and I'm in the stupid villa with 6 health squares, and Ezio's sister isn't even sitting in the desk with the book.
I started AC2 Deluxe Edition from Steam after a long pause and played straight from the beginning to sequence 3 happily -> Exit to Windows and continued after a few days. Played to sequence 5 this time and Exit to Windows.
Today I was going to continue but alas! I was back in sequence 3. I couldn`t believe this had happened and ended from Google`s search to here.
Funny thing....
So then I start the game again and think " Oh I can replay those few hours once more". This time I`m back in in the memory to assault the Pazzi kid. Ok... I quit and reload again -> now I`m in sequence 2 with Leonardo and the dual blade construction memory. Whaaaat?
After posting this message I`m going to see where I end up next.

Well, I was able to play a few memories forward and the saves seems to be working for now. We`ll see what happens tomorrow.

From the Uplay 2.0 client you can click on the gear next to your username. Then in the settings menu you can uncheck the box that is labeled "enable cloud save synchronization for supported games."
See if the game plays normally. If you are still having an issue your saved game date may be corrupted. Unfortunately, there is no way of recovering lost save data. You will have to delete your saved game and unfortunately start over.
