Yes, unfortunately, they don't work for everyone. I just tried it to no avail. I think I will stop playing the campaigns until a patch is released, as I prefer not to have to repeat the effort to collect these. I read the entire thread but no matter what I tried, I have never been able to equip my Silkword out of my campaign. Indeed, it never appeared in my Dynasty tab, even if I tried a dozen time to beat the Dragon that awarded me the weapon...
All the paradox in one screenshot, I have the Silksword equiped whereas it is not in my tab... I give up on this weapon, as I did for the Iron Feather

After many many tries and several restarts, I was finally able to get that stupid Silksword. It required starting a new Sanctuary campaign with a custom Might hero and NEVER EQUIPPING A DYNASTY WEAPON until I got the sword from the Ki-Rin. After that was done, I had to get xp on the sword, then save, then load a pre-saved custom skirmish game WITHOUT dropping to the main menu, then getting xp on the sword, then save again. At that point it finally appeared in my dynasty tab.
Once again, the only thing that worked for me was the following:
1) Must be a might hero
2) Said hero must NEVER have used a dynasty weapon. (Performing the same steps with a hero who used a dynasty weapon previously resulted in the Silksword never being added to my dynsaty.)
3) Sword will auto-equip.
4) Get xp.
5) Save
6) Load a pre-prepared custom skirmish game with a Might main hero. Do not go to Main Menu. Do not collect $200.
7) Equip Silksword.
8) Get xp.
9) Save again.
It took me 2 days, God knows how many reloads and map restarts, and THREE full campaign restarts before this sword finally took.
Ubisoft, fix your frakking game already!

Ok I just went through getting a bugged weapon so I'll post (AGAIN) what I did here. I don't see why it should work for some and not for others but this cr*p really needs fixing as my ante-poster has said.
Step 1: Complete quest for Thunder Staff.
Step 2: Check that wpn is in the hero's inventory.
Step 3: Create Secondary magic hero (Sandor is might)
Step 4: Equip wpn onto secondary hero
Step 5: Get some XP with secondary hero.
Step 6: Unequip weapon from secondary hero.
Step 7: Save and quit to main menu.
Step 8: Check dynasty tab: weapon missing!
Step 9: Don;t panic.
Step 10: Create a custom game with fastest XP gain and magic hero. Get 1 lvl on wpn. (I used a map created by a forum colleague meant to boost dynasty weapons quickly - got mine to lvl 5)
Step 11: Save and quit to main menu.
Step 12: Check dynasty tab: SHINY!
Step 13: Load campaign map and equip wpn. Unless you do Step 6, the weapon will not retain the gained XP during custom game.
Step 14: Profit.
Sorry for the long post but again, I do believe it should work for everyone, and I still think it's a matter of how much XP you get on the wpn before it shows up in the dynasty tab.

Well I just had Thunder Staff glitch on me as well, and it took more than one attempt to get it to save into the Dynasty...but it did eventually. Hopefully it'll stay there and be a good little weapon and do as it's told.

The simply thing that worked for me was:
During mission open main hero inventory, remove the weapon from his inventory
take the weapon - it should be automaticaly equiped (bug is when you have one, probably autoequip fails and it's not added to the weapon list)
Not sure but if your hero and weapon you want to take are from diffrent category - there should be no problem.
