Do you have JSGME ? Or do you install mods manually ? If you have JSGME, it is ready to place into the Mods folder once unzipped.

Have JSGME, do I need to roll back SH3 commander too when I install any mods?

To be safe, always roll back SH3 Commander before you install or uninstall mods.
