You don't lose alot, SH IV with Uboot missions has most of what SH III failed to have from the very beggining -specially avoiding to micromanage your crew or having a bunch of supersailors to drive your boot without feeling exhausted. </div></BLOCKQUOTE>
Even more to the point, U-boat Missions of SH4 has something that SH5 was supposed to have but didn't: the wolfpack. SH4 allows one to use an auxilliary cruiser, a CA, or an IJN TF to assist.
I got the auxilliary cruiser for my 4th Patrol and made use of it off the East coast of Australia. It was quite effective in providing air defense while escorting my sub.
