When you buy a new boat it's a fresh boat (no upgrades) only thing that transfers is your crew.
As for it being better generally if it's expensive then it's better I suppose although this isn't always the case. Type IXs are more expensive than type VIIs but as to which is better is a matter of personal preference. I personally like my Type VIIC very much and doubt I'll trade it in for a Type IX.
Anything is better than the Type IIs btw cos they have such short range and bugger all torpedos and the Type XXI is the daddy of them all.

V-Man1981 is plainly right in everything he says. Your upgrades remain in the previous boat.
If you've a II class boat, you may want to jump to a VII or IX class. The better VII you can get is the "C" class (because its conning tower can be upgraded to flak-boot, and this will make a big difference from 1943!). Is about the same for the IX class. Remember that since IX boats are sent to farther patrol zones, your kill rate will get lowered even having more torpedoes -your patrols are going to be really long.
You only may want to jump from your VII/IX boat to a fresh XXI, since it means an absolutely new weapon. Anyway, as soon as you have your boat, is better you hold it and get every interesting upgrade.
And remember! In the manual you have the basic tech info of every boat. What is really important is its dive time, since range and speed can be improved quite easily.
