I don't mind the "immersion" in the boats operation but...
What about "shift changes"? Am I expected to move every single crewman from "on duty" (at a station) to "rest" (in the quarters)? I certainly hope not! These are normal operations that are handled without the CO's intervention, at every turn.
I've had SHIII installed for 3 hours and, yes, I will read the FAQ's, "essentials" etc. posted here...but the control of the "crew" is something completely new to this II veteran, and at present is my biggest "worry".
Thanks for any guidance.

Don't worry too much about it. I'm playing unmodded so I play with the original fatigue program. Here's my strategy:
- when cruising put only your seamen on watch and in the engine room. Put your petty officers to sleep in the forward bunks and the remaining seamen in the aft bunks. Everynow and then trade a tired seaman for a fresh one. Always put an officer in the engine room and on watch with them.
- When you get a contact and go on the attack, put your petty officers on watch and in the engine room and put the seamen to sleep where you can.
...Also, as your officers gain experience, they can overcome an entire engine room under fatigue just by putting one of them there. It also seems that an officer can go forever without rest once they gain a sufficient amount of experience..
And watch out using the quick buttons on the crew management screen. The "submerged" cruise causes a crash and it's a known bug.
I always just manually move the crew around.

I agree, you shouldn't have to tuck Herbert up in his bunk every single time.
This is where, I believe, Beery's Real U-boat mod really comes into its own. I was sceptical about the overhauled fatigue system until I tried it out, it works beautifully. Check his site: http://beerymod.com/sh3.htm
Use the JoneSoft Mod Enabler, and you can easily try out the mod to see if you like it, and it's really easy to de-activate it if you don't like it. Also, the new version of RuB is supposed to be coming out soon, so use the Mod Enabler to make it easy to de-activate this version, and enable the next version.

It's not a problem or anything to worry about. If you right-click on the name of the staion it will give an option to move all of em to rest. There's other shortcuts you'll learn for swappin em out quickly, just skim the manual.

Yeah you can also double click a compartment that has tired men and they will be replaced with fresh guys from the crew quarters
