I've kind of adapted the following "procedure" for optimizing exotics.
1. Don't do anything till you have two of the item in question.
2. Always roll which ever one has the worst stats. That way if it gets even worse you still have your "better" one. If you roll your lesser one and it comes out better than your other one - but still not good enough - set it aside then roll the other one. Lather. Rinse. Repeat.
3. At some point you have to accept "good enough" and Optimize the rest of the way. Usually my rule of thumb is if one stat is perfect, a second within 95% and the third no lower than 75% I stop re-rolls and just optimize up to max on all three.

Keep in mind, reconfigure uses exotic components, so it might just be better to go straight to optimization unless you have a lot of trash-exotics you can scrap for materials.

You'll want to accumulate exotic components prior to a rerolling session. These are obtained any time you deconstruct an exotic item (weapon or gear piece) at a 1:1 basis. Keep in mind that the exotic component capacity is TWENTY; any SURPLUS IS FORFEIT. Interact with the bench when you're in the teens to high teens. Ensure that you have sufficient requisite materials (those other than exotic components, specific to the exotic item being rerolled) to cover all of the exotic components, and therefrom, intended rerolls. Begin your session, always rolling on the worse of two copies, as suggested by Sock and Cow. The next part, judgment, will be subjective. The less exotics you have, the more imminent your need, the less time you have to farm components, etc., will all contribute to a higher tolerance on what is an acceptable reroll. Similarly, once the majority of your items become Godrolled, and you begin stockpiling exotic components, you'll become more selective.
It is not uncommon to reroll an exotic twenty times and still end up with what you would consider terrible. Stow the item and repeat the process.
The probabilities of a triple Godroll have dropped progressively with TUs.
When reconfiguring (rerolling values) exotics was introduced, it was ≈ 0.2.
When the recalibration table (inapplicable to exotics) was introduced, it dropped to ≈ 0.033.
When optimization was added to the recalibration table, it dropped to < 0.02; completely impractical, hence the need for optimization.
Definitely. That's why I suggest capping off your exotic components, selecting one exotic to invest them into, and have a rerolling session. In one or two sessions, you should be able to get a roll that will minimize the resources (time and requisite materials) required for complete optimization.
Remember, once you no longer have any exotics to reconfigure, exotic components will have zero value. Don't hesitate to use them.
