1. How do I qualify for the alternative ending?

2. I can't seem to find the final mission again by right clicking in that province

1. Must complete the campaign for the first time.

2. Scroll the map all the way out, and click on El Sueno image for his second mission. You actually re-play the final mission, and thus get the alternate ending.

Personally I prefer the original ... .

Note that to qualify for the alternate ending, you need to eliminate all arms of Santa Blanca. It is possible to get an ending where you only eliminate 2 arms - which most people seem to prefer - but it's always good to get 100%

Does this mean that if I want to see both endings, I will need to finish the final mission before and after getting 100% completion?

Interesting question.

Got to assume that at whatever point the first time with a character slot you "beat" Sueno, you get the original ending. Then when/if it's re-played at any point afterwards, the alternate.

Can't imagine the studio putting any other qualifiers for when the two ending are encountered.

If you have any trouble accessing Bowman's briefing after "Sandoval's remains" mission, then try to join a co-op session in free roam and idle for a bit.

Damn, glad you popped in!! I keep forgetting the conditions due to all my character slots having always done all the steps involving Ricky as part of role-playing, so the ending(s) have never been an issue.
