When entering the last room you can either go back and wait for them to stand in the doorway, or use cover to cover moves to get closer to them. Skills are best avoided by not destroying them but make sure they can't damage you. Eventually they will time-out but at least they won't spam you with new ones all the time.
My preferred setup for this part is all red with decent armor regeneration for the times they do manage to hit me. But usually don't have any issues when doing it solo, and there are only two hunters. Going for full armor doesn't make any sense in the game (unless shielded). NPCs will always damage you (sometimes with few shots only) until you are almost down. After that they magically stop for awhile and leave you with minimal health and armor (few pixels left).
