The first bonus I'd like to see for the Pilot class (love the idea, btw) is enhanced aerial vehicle control.
For example, when a pilot hovers or even travels/strafes at a consistent heading and speed, a helicopter should be plenty stable enough to be a proper long-range shooting platform (especially as the game world seems to be *designed* to offer so few such opportunities) for any passengers in a position to use their equipped weapons.
Planes should also be easier to fly. I seem to be the only one, but I can almost never get them off the ground. Even when I manage to do so, it doesn't ever *really* feel like I have full control of the vehicle. Attack planes could be super cool--WW2 and Cold-War era, mainly. Modern fighters would likely be too OP [and probably move at speeds that cause serious frame drops, based on current performance experience]--especially in a game this big, where squadmates aren't distance-tethered to eachother.
Another good one would be increased stealth when in an aerial vehicle. Pilots should be able to fly around virtually unnoticed, and be able to deftly steal helicopters from occupied bases, as long as nobody is looking directly at them when they take off.
Increased aerial vehicle armor & effective missile range would also be great
The only trouble I see with the class, is what bonuses do you give for PvP? There are no game modes with vehicles, and in 4v4 it wouldn't likely be a balanced addition, anyway.
