I think there's multiple things going on.
Firstly challenge group balance is off, so I'd guess some are put off by that. Secondly the matchmaking always benefited from the daily project missions. They were a guaranteed successful match making. Other instances, even farming instances were hit and miss. This means players are split across more activities, and not focused on specific missions.
And finally there's the fear that grouping might reset your manhunt status. The manhunt can take a while, so it's unlikely anyone will matchmake until they complete the target. Because that may reset your own progress.
There may be other reasons as well.
Ubisoft is "Looking" into the MM system because they feel that there is an issue with it. The issue is that you took content which was 1++ years old tried to disguise it as new because it now takes an infinite amount of time to complete, if at all possible. Players who leveled to 40, began endgame and realized something was wrong. Hence, the exodus to other newly updated or released games. I would not have mind the NY DLC area being of this level of difficulty, but, taking DC missions and strongholds and ramping them to be what they were on day 1 in 2019 is just lazy development.
Every other open world live service game adjust their progression by XP gain. Making NYC the more challenging content, providing the most xp per completed activity, and leaving the DC balance right where it was, with marginal xp gain per completed activity would have made the game a more stable and balance environment. Recently, for reason that I cannot comprehend, Ubisoft is loving a negative image with their gamer community and game reviewer base. Even the benevolent IGN, along with Tassi with Forbes, has criticized this type of progression system.
It seems Ubisoft wants to spend more time fixing things that should have never been broken in the first place, rather then invest their money and time into further projects. I say this because they are now utilizing resources in order to figure out how to put the balance back the way it was before TU8. Same thing happened last year on April 5th 2019 when the Tidal Basin update was released alongside the Heroic Difficulty. Stop wasting time repeating the PAST and invest towards the FUTURE!
Right now my friends in the clan have fewer players, no players. Because the game is not fun anymore Will say that it challenges us more, that is true, but It puts too much pressure on playing. It makes the fun less fun. Today, there are many pressures around us. And playing games should provide a more enjoyable experience Additional pressure

Sadly when a game company develops a game for a small minority of playerbase, the game will sink.. - Ubi understand this now, and will hopefully fix it for the ones that are suffering.
Remember, Ubisoft hates PUGS. They are one of very very few developers which hates a community of PUGS. Just go back to the raid. The entire community had to boycott the game and bring Ubisoft to an emergency stragedy meeting in order to implement a match making system for the raid. In the last two years, Ubisoft has spent more time fixing their games, Breakpoint, then actually developing content for them. Imagine paying 30 dollars to have the content which you have already farmed for over a year get ramped up in difficulty and stamped with a "Freshly New" seal. Add to that the fact that all the new gear sets, striker most of all, are bugged and non efficient. This update is just one huge mess.

Definitely miss the Daily Missions. Seemed odd that they would remove something that actually worked. Have to agree with a few others that they seem to favor other type of players and not casuals such as myself. Perfectly fine playing Hard mode for the most part. Just gets frustrating when I get 1 shot by a galloping elite Warhound or the lack of getting anything useful. Have not seen an exotic since pre NY launch. But at the 1% rate that will probably take awhile. But Doom is out in a few days. Been trying a DPS build past few days and not really working for me. So will start looking at another type.
