At least the 2 last clan wars I have noticed our upgrades are gone, ex. we upgrades Many moons Stan at lvl 3 but in battles are lvl 1 instead and same with all other upgraded cards and its so annoying because the other player actually have their cards upgraded

Are you saying this is happening to you specifically, or to all of your teammates as well?
Upgrading the cards will not let you play them at a higher level than you have the actual card at. If your SOMM is level 1 and the team upgrades him to level 3, then yours will still only be available as level 1.
