The game's setting is clearly 19th century Europe (old world) and the population of a player's city is clearly 19th century European. These people were overwhelmingly church-attending Christians. As such, a church in the game can't represent anything but a Christian church, especially since it is modelled in the same fashion.
So, why are there no crosses?
This is particularly weird, considering that graveyards behind the church buildings have Christian crosses installed. Neither Anno 1404, nor Anno 1701, which are in the same continuity I presume, avoided using crosses on the buildings. Please fix this oversight or provide a good argument in favor of this decision.

Ironic thing is that a move like that, by mistake or not, is actually offensive to Christianity and all Christians who treat the religion with at least some sort of seriousness. Developers can't just design a building that resembles a Christian church and functions as one, and then just rob it of its central symbol. Imagine if they included a building resembling a mosque, functioning like a mosque and called the "mosque" but removed the crescent. That's just as wrong.
If it is not a mistake, it would have been much better if they left religion out of the game completely, although that would be unfortunate, rather than bastardizing it.

It has been stated in several interviews that historical accuracy is not important to this game. There is of course a historical role model for the game, but also a lot of conscious decisions (like naming it old world and not Europe, or having a very fictional worldmap shape) to make it obvious that this is a fictional world, which does not claim historical accuracy.
This is good in many ways, because if I wanted to have realism, I would also have to ask for child labor, slavery, colonialism and genocide. But it's a game, not a simulation.
And of course, there is the extremely simple answer that there are not any crosses on most churches in Europe.
