Damage rolls are random numbers taken from a certain range associated with the gear score. I don't know if 496 and 500 fall within close or similar damage range buckets, but theoretically the potential damage would be higher on the 500. But since it's random it could also be somewhat lower.

Massive should really refine the stats bracket for Gear Score.
It's just a damn spit to the face most of the time with low GS drop that out perform GS500.
