The dog toy bones are just unused items. You'll notice that when you pick them up there is no sound as you would usually get for picking something up, plus they don't appear in your inventory.
They actually seem to be left-over from a mission that originally allowed you to obtain Boomer. But Ubi abandoned that mission in favour of letting you get Boomer much quicker and easier at the beginning of Holland Valley (which makes sense).
I'm just speculating here, but the location "Kay-Nine Kennels" probably also originally had some connection to Boomer too. As well as all the headlines which read "Mans Best Friend Found Abandoned", and other such dog-related news clippings.
There were also other changes made, like the location in Whitetail Mountains called "Gunners Landing" which has also been removed. (I think this originally had something to do with obtaining Nick Rye. Not sure though since information on such things is very scarse).
But no, the bones don't do anything, and don't let people prank you into thinking there's a secret Boomer mission (there definately isn't).
