So I've got a legendary dagger that comes with +40% damage while behind someone. And my 2nd weapon is an epic staff. Does the +40% damage while behind also apply to my staff while I'm using it, or only when I'm using the dagger?

Perks of all equipped weapons are aggregated. So the effect from daggers will apply even when using the staff, as long as the daggers are equipped in the other slot.

Weapon damage becomes poison damage and weapon damage becomes fire damage are the only perks I can think of that only affect the weapon it is on

I didn't know this... and I just got daggers where weapon damage becomes poison - level is too high to use them for now.
