This is debatable and seems to depend on your play style.
Most will tell you some missions do get auto-completed, but I've liberated both Faith and John's regions, purposely avoiding side missions etc, and haven't lost any of them.
Still need to liberate Jacob's region, so maybe this auto-complete issue is unique to that region.
As for the main missions, the thing I don't get is that I wasn't able to accrue enough RP points without doing all the story missions before meeting the boss anyway.
You're talking about main quests, right? I have heard some report losing main missions due to the forced nature of progression in this game. I mean that seems pretty ****ing stupid if doing all the side content pushes the bar up to max with having like 4 main quests that it just skips past because I got progress bar up. Yeah talking about main missions mainly though I don't like missing any missions , OCD nutjob here.
I'd of thought it would work like matey above says that you have to do those main quests to finish the progress bar, that sounds like more sensible design.

Maybe I play differently to others (I don't enjoy the enemy encounters on the road and usually drive right past these (so no RP points for me there). If it helps, I flit between Outpost taking and story missions, and my experience is that I have to do all of the story/main missions before I can get enough RP points to trigger boss encounter.
Worth noting that many (and I mean many) people have requested a patch to either tone down or give us control over enemy spawn rates. If such a patch is issued, it should help slow down the progress of the RP bar.
Oh yeah me included in that mate, absolutely ridiculous the respawning in this game, worse than number 2, I remember it irritating me in all the games but it wasn't so so bad like this is, this just feels broken. Respawns I means, loving the game otherwise, best far cry yet. Dog fights in planes are fun. Just battled it out in the sky, his plane went down rite out high in the mountains and was surprised the NPC parachuted out lol. Brilliant. Wasn't expecting that. They could of been lazy and just had it so when planes get shot down they crash and die. No parachutes.
