So on Sunday when I started GRW, it showed me a notification of new missions which are available in Media Luna. I completed them & got the El Commandante Assault rifle. Then on Tuesday when I started GRW, it showed me a notification of new missions which are available in Inca Camina which I then also completed.

...started the game up today to replay those new missions, but they are nowhere to be found on the map?

If you got Deluxe, Gold or Season pass by itself, you got 'The Unidad Conspiracy' which unlocks missions in Media Luna. You also got, 'The Peruvian Connection' which unlocked missions in Inca Camina. To replay them, cursor over the province (not zoom out) in the mega map, and for your platform, press the button that is displayed in the yellow box on the left side to open the missions.

I replayed the Media Luna missions, but what I mean is that they are completely missing from the map & can't be selected at all?

Make sure the DLCs are still installed if you can't pull up the 5 missions for Inca Camina or the 3 missions for Media Luna.
