After I beat the commander up the stairs, I go outside of the gates to 'REACH the rogue nights' but the warrior following stops at the gates? I probably missed something in the tutorial.

Normally the Conqueror should follow at this point, yes. If he does not, that indeed might be a bug. However, there is a cutscene at the end of the trail so maybe if you manage to get passed all obstacles there on your own you can still get through with the mission (and spawn your dude right next to you in the fight at the end after the cutscene)
