Well, it wouldn't really have any impact anyway - a cartel is made up of thousands of individuals, and we're four guys - we couldn't really expect to shut down what amounts to an army by killing a few dozen, hundred or even thousand people. It would take a concerted military effort to actually kill a cartel/country/government, and even then something would have to be put in place to take over, since those resources would still be there and still need to be managed.
This is why IRL the CIA/DEA/insert-three-letter-name don't actually go around regularly killing bosses and underbosses of cartels as it has very little impact on the cartel as a whole - the fact is, the coca will flow, and as soon as there is a power vacuum, someone else will step in. It's the same with any organisation - you can't actually shut down a country or corporation by killing the leader; there are always back-ups. Besides, we gather all this intel on various bosses in-game - why would we then render that intel obsolete by killing the boss? Better to know who we're dealing with, then deal (as in, work with or around) with them - if we kill them, some other guy will step in who we don't know and then we'd have to start over.
In the specific setting of Wildlands, the reason the Ghosts are doing what we're doing is because Santa Blanca is trying to take over the whole country, not just because "cocaine is bad, m'kay" - we're doing this to stop a cartel from becoming a legitimate government, and thereby untouchable using our current methods (ie as a country, our government would have to declare war on them - or whatever passes for that these days). Bear in mind that IRL cartels are an actual thing, and there's not a whole lot a foreign government can do about them in their home country. So long as there is a market, there will be a supply.
That was a longer bit that I expected, but I'm sure you see the point - it's completely acceptable that bases get re-manned after we take them out, since there is no shortage of Bolivians who will step into the various roles as they become vacant, just like in any other organisation. We're shutting down Santa Blanca specifically, not Bolivia.
