I encountered the problem both in alpha and beta and it's still here.
I was trying to play with the HUD options all off, including the markers and this triggers the issue that I can't mark enemies for the AI team mates, making the AI pretty useless apart for the "fire" command when they start cleaning up the area by their own (no-go if you want a stealth approach).
Seems to me like the HUD options are binded to too many stuff in the gameplay mechanics (like the intel selection, i think?)
Yeah it was a huge bummer when noticed this as well. I can see the "Sync Shot Available", but can not mark it. Blaaaah.

I've noticed that this occurs when your drone has something to scan, like an information bubble about an area, and then it locks out the marking option for some reason.
