There are a number of factors that could be in play here.
For one, I noticed in the Open Beta that Samurai were most active during the day and taking the majority of the Territories. However at night, the Knights began to take most of these Territories back. All the while, the Vikings where taking Territories in a back-and-forth fashion no matter what time of day.
There are two purely hypothetical factors that may also be affecting how Territories are taken. The basic rule is the Faction with the most number of War Assets deployed in that Territory takes ownership at the end of each Round. However these are displayed as percentages rather than total numbers. Perhaps there is a system in play that makes it harder for Factions with large amounts of Territory to hold onto these Territories while Factions with small amounts of Territory can take Territories with much more ease. Or Ubisoft keeps track of the number of accounts pledged to fight for each Faction, and so the number of War Assets earned is altered slightly depending on if the player's Faction has the majority or a minority of the total playerbase. These two ideas are both purely speculation, but I believe that there is some kind of safeguard in place to prevent one Faction taking all the Territories available and never losing them.
