Are you saying it works with your desktop config? I couldn't get it to - it works in the menus but not in the game

Doesn't matter. Any game releasing on steam must allow the overlay to work. And by this, the SteamAPI. And by this allowing the steam controller to at least emulate a xinput-device. EVERY other game Ubisoft released on Steam in the last 2 years supports this at least at a basic level.

I also tried with GloSC, but it gets picked up as cheat software and won't let me connect to the content servers.

It doesn't work with Steam Link. The game just thinks I am using a Keyboard/Mouse, Steam Link/Controller is in desktop mode and in game prompts keep showing me keyboard buttons instead of gamepad buttons.
All this does is get rid of the server connection problem but nothing more for me.

The Steam Link basically just emulates a Steam Controller no matter which controller is actually plugged into the device itself (might be a 360 or Logitech), that means there is no "Controller Config" option in Big Picture and I cant configure it via xinput either.
Also for R6 launching Uplay and starting the game from Uplay works just fine it doesnt work here either.

From what I can put together, EAC might be the root cause here as it seems to block everything third-party related like Steam Overlay.

I also think that is the problem. It's exactly what makes the Steam Overlay not work in Watch Dogs 2, only there you can add this line "-eac_launcher" to block EAC and have the Steam Controller fully functional (but since you block the EAC the game keeps disconnecting from multiplayer).

Unfortunately, this line doesn't work in For Honor, so for it seems now there is no way to make Steam Overlay work.

Reading around, it seems like EAC has a history of being a little behind whenever the steam overlay changes, and blocking it until they re-whitelist it. Hopefully the FH team can grab a new version of EAC and it'll stop killing the overlay.

Edit: I borrow an xb1 controller so that I can play for now, but I'll keep checking in here.

This is a dealbreaker for me... I play only with steam controller, if I cannot try the game with it now, I am never going to buy it... guess uplay really is worthless. Seam is love. Steam is life.

Keeping my fingers crossed that this gets fixed before the closed beta ends! Game looks really fun.

The controller kind of works but it shows keyboard hints instead of gamepad hints.

Steam overlay doesn't come up either so can't tweak the config from in-game. Probably because of the easyanticheat thing.
