So I was playing today as usual, started a bunker match, and quit out of the app. I opened it up later to check on my bunker match and it started the game as if I had never played before; it put me on The Cave and asked me to accept the privacy policy. I hadn't changed any settings on my phone or anything!

Did I just lose everything, after playing this game every day for over two years? Has this happened to anyone else before? What should I do?

Yeah as long as you didn't overwrite your server side data you are good. It's scary at first (happened to me maybe a year ago) but when you sign in again you should be good.
