I posted the issue in a few facebook communities and I got these two replies I think kinda make sense and found helpful. I am still at work and havent tried it yet, so you are experincing the issue and these suggestions works feel free to comment below

"If you google for the high-end backpack glitch, it seems to affect some people, it *sometimes* seems to cause items to vanish. It has something to do with logging out while you have more than 40 items in your inventory. If you can get back in to the game, you can try reducing inventory and then logging out an in again, I think (best google it to make sure)."

"It happened to me. If you restart your game, go to the fob, and dump about 20 items in your stash, it should reset itself. Don't worry, the guns are still there. It comes from crafting a backpack. Not sure on the details, but my primary high end AK and high end M1911 were I equipped and gone. Even though they were on the main start page as equipped. You can give that a try. It worked for me."

I am missing my high-end AK-74 which I just crafted last night.
I have screenshot as proof.

I lost a tenebrae that I crafted last night too. I finally reach rank 50 in DZ, when straight to DZ06 vendor and bought the Tenebrae blueprint. equipped all the mods and got a nice 101k DPS. took it out for a spin in the daily mission then logged off. Logged in today to take a screenshot to send to my friends and the tenebrae was gone

I've had the same issue for 2 weeks. My tenebrae disappeared after crafting it and later reappeared.

I've had this problem with other items dropping in and out of my inventory. Moving stuff from your stash around and deleting stuff seems to bring them back temporarily but if you equip a crafted weapon it will eventually unequip itself and vanish again !

I got my Tenebrae and Caduceus back I followed the following suggestion
1. Switch from a non-crafted backpack
2. Dump as much as I can in my stash (under 40 items)
3. Logout and log back in
Result: both guns are back. The mods are not equipped anymore.

Hope this helps if anyone else is having the same issue.

I logged in today to find i have no secondary weapons or backpack and DPS on primary weapon is over 400 grand......Constructed another backpack and equipped it and it disappeared as well while doing daily event and secondary weapon is back again until i complete daily and then disappears once again??? I have at least 3 SMG but cannot see or access them or mods as well as backpacks - all are gold items. At one point i dropped a blue backpack, equipped it and had 79 available slots? But not to worry because it vanished after i fast traveled back to the base. I was not full on equipment when i logged out last night but need help fixing this issue asap.

Same here. Crafted high-end Super 90 this morning and put a bunch of mods on it (high-end extended mag, purple everything else) and now it's gone. Sort of frustrated as I was looking forward to testing it out tonight.

Ok guys i Deleted Items! i had 56 items now i have 30 things in my Backpack and after 5 Log in i have all the weapons and my Mods are OK !
After you delete the items Log out and log in! Thank's for nothing Ubisoft whe gave you millions and you gave ous nothing! no answer! nothing first time in a support ,nobody cares only the Gamer find Solutions! This is my Last Ubisoft Game

Not sure if you saw my early post but I resolved the issue by simply following these steps:

1. Switch from a non-crafted backpack
2. Dump as much as I can in my stash (under 40 items)
3. Logout and log back in
Result: both guns are back. The mods are not equipped anymore.

Hope this helps if anyone else is having the same issue.
