OP's post advice definitely made the game run much smoother but if you are like me and have a SLI setup you will have noticed that shadows are pitch black when SLI is enabled. Its easy to fix this and actually gave me a higher framerate with SLI enables.
Download Nvidia Inspector from Here then extract and run the program.
Once the program is open click on the wrench icon next to "Driver Version.
At the top left where it says profiles there should be a drop down box. Click on it and type in "Far Cry 4" and then click on it.
Under compatibility look for the first one that says "SLI compatibility bits (DX1x)" and look for the numbers to the right.
Manually type in 0x080020F5.
Select "Apply changes" in the upper right corner and exit the program. Should look like This
Boot up Far Cry 4 and you might notice that everything is flickering. Turn off Anti-Aliasing and switching Ambient Occlusion to SSBC
i dont know if it works but you can try it out

I get the fps drop running in windowed or borderless as well, but when I swap back to fullscreen my fps goes back up to my normal range. Also the flickering is gone for quite awhile even in fullscreen mode after the swap. That is why I said swap to borderless & then back to fullscreen, Flickering goes away for awhile & performance goes back to normal once you are back in fullscreen mode. As for the fix you posted I am not comfortable with doing that. I will have to do some research first before I would be willing to make those changes to the driver. I am not saying I don't believe you, but I am saying that I just need more info first. Exactly what is that doing?
Oh... & I don't have that dark shadow problem you are having. Idk what that is all about. Shadows look fine on my end. What shadow setting are you using? I am using the soft shadows setting.

Wow! That is a lot of hardware. However simply swapping display modes in game shouldn't cause you any problems at all. If it does then you are simply pushing your hardware too hard. It is cool that you have such a nice rig, but with that much hardware why do you need to push it so hard? You should be able to max out any game you want without any OCs at all. I just hope that they'll fix this and then leave the game as it is. Watch Dogs was relatively fine until the latest patch, but then they broke SLI completely (to the point where it made the performance worse) and never looked back. That amazes me, how a serious game dev can release a patch that breaks the game and then just pretend like nothing happened. To be able to get the same performance in that game as before we have to wait until a single card can run it as good as two can now.

This has nothing to do with the hardware, it just because it a big machine and yes of course you push a PC when you run 4x Titan black, the demand for power and cooling, is much bigger than a normal PC and you must remember not many run in 4k / 3850x2160, if you want to run games in 4k you need Power and Cooling believe me , but my PC do not make more then 25 db if noise but my living room get heated up by this PC, i don't like pc´s that make nose this is why it is water cooled all the way and and all fan are control to run on a fix speed so the noise stay on the same level at all time.
PS:.. nobody run games in 4K in window mode or nobody should ever run any games in windowed mode, people that run games window mode doesn't know how to play games on a PC even my pc suffering in FPS in all games in window mode, so this is not an option.

I have the same issues with GTX 980 SLI. I submitted a support ticket to Ubisoft, based on their response (see below) I don't have much confidence they will fix this issue or allow us to roll back to patch 1.8, so I think we're hosed....same old S*** whether it's Ubisoft, EA, etc....

We greatly appreciate you reporting this issue. Please be aware that we are only Technical Support. We will do what we can to help, but we do not have the ability to directly change the game.
There is currently no way to roll back a patch, we apologize for the inconvenience.
Until this issue is addressed by the development team, there is nothing that we can do to directly resolve the issue. We do not receive any information pertaining to possible patches until they are released, so we unfortunately have no further information on that front.
