Ok so in the present day put yourself on the shoes of the modern day character. So all youre doing is sitting back and WATCHING a VIDEO of Arnos life therefore you have no control of the past so when bishop tells you to run away from time anomalys how do you all of a sudden have control over arno?

Oh no? Then do explain. The animus READS your dna and projects your ancestors memories in 3D and translates it to english. Therefore the person watching this 3d projection should not be able to control history and the main assassin

The Animus reads the DNA, it's correct. but it also allow the user to live historical events or the period an ancestor lived with a kind of free interpretation from the Animus user. Missions and other objectives set on the map are only some kind of checkpoint to live the entire ancestors experience. Plus, the Animuses purpose is to find Eden pieces or people with an important part of "Ancestors" DNA and Abstergo is showing it like a game. It's "A new way to see History" , little bit like 4D.

Basically this.

Time Anomalies were the Team putting you into a different time period to ensure Abstergo didn't find you. Arno was never actually there obviously, hence how he never talks.
