I've noticed that for each city that you've unlocked a new den, you can have up to 5 recruits in the den. After the first seven recruits, how do you start raising the levels of all the new ones so they can have a master assassin icon next to their name(s)?

There are a limited number of master assassins equal to the number of dens. Every master assassin has its own mission to become master assassin/den leader. After you've done the missions your apprentice will level up to 14max(15).

I'm referring to the dens in the different cities that you can send your recruits to like Alexandria, Algers, Jeruselm, etc. Are you referring to the dens just in Istanbul?

No, they cant go above lv10. Only 7 Constantinople dens allow you to train recruits higher.

I've started figuring this out as a bunch of new recruits are stuck on level 10 but their XP keeps going up.

Yes I was referring to the dens in Constantinople. Only master assassin's can go above lv10 the rest will remain lv 10.

However, their XP will keep going up, as said, to the same number as for the Master Assassins. They just won't Level up.

I have noticed that the "leader" of the den never goes out on missions, but the other 4 can for each city. Seems silly to have to switch out members of each city so they can all level up.

You dont have to switch them. All assassins in cities gain XP each time you get money deposited in bank.
