Could we see the great Ottoman Admiral and Cartographer's work in the form of the world map in Black Flag? His maps showed parts of South America and the Caribbean long before modern cartographers did. Is it possible for his legacy to live on in Black Flag?

Well, is legacy is already present, because the Assassins stole some of Piri Reis' maps of the New World in 1503 to start their spread to the New World. So Piri Reis' work is already the reason why the Assassins are in the Caribbean in the first place. ;)

(PIri Reis joined the Assassins himself in 1506, so the Assassins stealing his maps was okay then.)
