between Altair and Ezio's lifelines there could have been women that marrided with a different name which is weird cuz then it would be harder for the animus to pinpoint the right ancestor.

Really?!

Very few people have the same surname as any given ancestor that pre-dates them by centuries.

well for starters, Ezio's great great grandfather changed his last name to Auditore to impersonate noble family but his original last name wasn't La-Ahad

First of all Ibn-La'Ahad is arabic for son of no one as Altair was found as an orphan.
Secondly, if there was a female ancestor that linked the families then it is part of the culture for the women to take her husbands surname

Because either the Assassins changed their name after taking the Taqiyya in 1273 or someone had a daughter. Surprise.
