My first assassin I sent on a mission and for 2 days, he still has not come back yet. I'm wondering if this is a glitch.

No it's not. Mine came back at a later time in the Main Story. Just keep doing memories and he will show back up.

My wife just got him back in her game. I think it is tied to your progress through the storyline and not a matter of time passing. There was a memory start for him on the Galata side of the strait.

Yes, your first recruit's training is tied to the main story. He comes back after you've progressed in the story.
