I always thought it was the Inner Sanctum but in the movie we have the Elders I thought the Inner Sanctum always looked at the plans because there were under 10 members and they were the Masters.
If it was said they were the ''second'' highest ranking Templar rank where was it stated?

Careful with spoilers. :p

At this point we don't really know in all honesty. In Unity we found out that Alan Rikkin was one of three Guardians, whom report only to the General of the Cross - who is supposedly the highest rank.

However, the movie now presents Alan as reporting to the Chairwoman and The Elder council. Are the Chairwoman and The General the same person? Possibly, we honestly don't know, and it's likely that it came down to the writers of the movie and the games doing something different without each other's knowledge.

At a rough guess though, I would say the structure now stands like this;

General of The Cross / Chairwoman
Inner Sanctum
Grands Masters

Well, unless the Father of Understanding actually is a physical person... as has been suggested. ;) They would be on top naturally.
