If I have to reinstal il2 AEP, and delete with the add and remove programs function, does that still leave the il2 AEP folder on the pc? Reason I am asking is that I want to reinstall the game and still have my joystick and mapped keys without having to re-program them back in.

To prevent problems with the game, you'll want to completely remove all traces of the game before installing again.

If you've made changes to the pilot profile you'd like to retain, then keep both the User and Missions folders. Drop them into the new install.
The conf also keeps all ingame settings.
After the uninstall from add/remove, delete the FB folder in Program files and desktop shortcuts and reboot. There should be no need to edit the register.
