In the controls menu in-game,at the bottom you got the HOTAS,check if either of the assigned axis have a '-' next to them,E.g Airlerons -X- Axis

When it should be Airlerons X-Axis.Other than that i don't know.

Just start a QMB game, when in-game pause it.
Then Press "Esc". A menu will apear - go to "Controls" Now at the bottom of that list is a HOTAS section. Click your mouse right of the axis commands, then move the axis you want to assign. Then press "Esc" and continue game & try, If it's reversed, just do it again now moving the axis the other way when assigning.

You can also assign a "profile" to the joystick's axis by moving the sliders under Hardware - Input. Each axis has 10 sliders assigned - check the green and red dot to see what joystick input will give what response to the game.

And while you are in Controls also define some keys for functions you need (you can assign joystick bottons there too)
